Good news man! It's just your back and you're going to need $5,430 in physical therapy this year. Er...wait...that's not good news at all...

Okay, my real idea is that it could be road-crown making you feel this way. I always find that my seat feels crooked when on a road with significant road-crown.

That's all I've got.

Do a quick check over of the bike. Check the tires and make sure they aren't worn unevenly, check the suspension and make sure that not only are they fuctioning well, but they are still set the same if they are adjustable. Next, see if you can skate board with bending your leg to kick, this means one leg is longer than the other. Just kidding on that last one. I knew a kid from school that could almost do that due to his hip development. It was hilarious.

There are many things which could cause a bike to "dogtrack", if that's in fact what's happening. I'd start by reading up on an alignment technique for the rear tire known as the "string method".

When you say they're perfectly aligned at full turn, I assume you mean you have the same gap to the tank. That may or may not be an indication of actual straightness. Try running a straightedge across the triple clamp and check that way. It may be as simple as a twisted clip-on.
