Default fuel injection

Does a throttle body injection system know when it is lean and adjust appropriately? I am getting a new M-50 with a Vance & Hines cruiser exhaust. Do I need to worry about it running lean or will the fuel system compensate its self? I guess it has the same system as the GSXR with two less carbs.

I don't know about your bike, but the Gixxer will adjust up to 5% through the ECU.

All EFI systems monitor airflow in some fashion. The questions are whether it has the capacity to match your new exhaust, as stevie c hinted, and whether the fuel curve is appropriate.

Default power commander

I decided better safe than sorry. I am going to install the power commander with the new exhaust. I would hate to hurt my engine or turn nice chrome pipes blue.
