If it doesn't run when it's wet, then don't GET it wet!
Seriously, the upper part of the bike usually stays pretty dry when riding in the rain (esp. with a windshield) but when just sitting in the rain, EVERYTHING gets wet. Water has a chance to seep down into places that it wouldn't normally go.
After you check out the wiring problem mentioned above, I'd seriously consider a cover if it will sit out in the rain much.
